I believe the manpage says the defaults will be separated in to two programs, one for osx preferences, and another to purely modifying plists. So effectively any app that is well made and smart enough to use osx frameworks could be easily changed by CLI enthusiasts (who strangely still uses mac UI apps) from the terminal. You could do a google search for "osx dotfiles," and there should be quite a few examples of guys who go to extreme lengths to set up their favourite app preferences from the command line. It might not be as uncommon for power mac users to use control preferences that way, and I have yet to come across a slick UI app that uses alternative preferences, while software that are not natively developed (e.g. SublimeText) tend to do the json or custom format as preferences.
I would prefer Files app remain true to osx libraries, and that is because Files app acts in a very osx like way while bringing the power of Midnight Commander (or vifm) out of the Terminal.
